Several years after an incident that plunged the world into chaos, the world is once again at peace. Shadowverse has become even more popular, and the Shadowverse Battle College, or Shadoba College, has been established with a curriculum that trains many students into professional players. Light Tenryu, an eighth-grader, is by chance asked by Wolfram Zerga, the founder of Shadoba College, to transfer to his school (despite its name, Shadoba College is actually a middle/high school). Light, a complete Shadowverse novice, takes him up on the offer and also decides to join a "Shadoba Club" after meeting Itsuki Mitsutagawa. Shadoba Clubs are clubs comprised of students who are serious about Shadowverse and want to go pro. However, Itsuki's club, "Seventh Flame" has only one member and is in danger of being disbanded! In order to keep the club alive, Light, along with Itsuki and his new friend Subaru Makabe, decide to look for new members. But there's a suspicious person hiding in the shadows: Haruma Hazeura, the head of the Shadoba club "First Reaper"...
