Snively was in on Robotnik's betrayal ever since he was freed from his cell during Neo Metal Sonic's reign as leader of the Robotnik Armada. After Eggman Island gets destroyed and the Metal Virus seemingly exploded in the satellite, Sonic and his friends took Snively so Commander Topaz of G.U.N. could arrest him. And at the end, Silver confirms that Snively's arrest does not screw up the timeline, for Eggman Nega is descended from Snively or Hope's side of the Robotnik family.
