Abe brought G.U.N. to the Rsistance base to help fortify it and help protect anyone inside. When Neo and his soldiers attack, he and his G.U.N. soldiers are rendered useless. Abe gives one final order of retreat to the remaining of his men and fights Neo alone. When Neo shot the roof, Shadow teleported there just in time to save Abe's life, but not his legs. Last we ever see of Abraham Tower is him being sent to the medics. We never see Abe again until the ending.
